Hello, I modified the Nerf Rival Khaos to be controlled with a switching circuit and I ripped out the internals of the weapon. However, when the program isn't running, the capacitor that is connected to the battery is getting extremely hot. I'm thinking it is a capacitor, but not 100% sure. This capacitor only gets warm with the program running, but instantly starts to burn up once the program is idle. Any idea on how to fix this problem? Thank you! Here is a picture of what I'm talking about.

Remove that, it doesnt really serve a purpose as to limit your voltage and cause more resistance.

Found that it's actually a thermoresistor. Is it safe to just remove it and then everything else should be good to go? Also, do you know if it's bad to have the flywheels constantly on for 10 minutes or more? Just not too sure on if it will have the motor get too hot or if it will burn out the motors.

Yeah it is perfectly safe to remove that, as long as you rewire your blaster with 16 or 18 gauge wiring. If your constantly reving your motors for 10 minutes then u might have a problem... If your using any amount of voltage above 6 volts then your motors and wiring might start to heat up, worst case scenario your motors will burn out.

So far I just changed the wires that lead to the battery, that way I was able make the gun half the size so it can more easily be mounted on a turret. I'm not modifying the gun anymore than that and I am using the regular 9V that the gun runs on. I'm thinking of adding a cooling fan on the flywheel motor to cool it off.

Seems the general conseus is that you can just remove that board and just connect the wires together with better wires. Is this correct? I have 18 gauge wire.

You should be fine just rewiring the leads that go to the battery. You should be just fine removing the board and soldering the leads directly across.
