As far as I can remember, the only difference between 1st Gen and 2nd Gen recons is the cap the covers the plunger when primed. They replaced the old recons with this due to a few reported incidents of friction burns, etc. Other than that, maybe Hasbro put a weaker spring. Thats as many as I can think of.
So will the cap that is screwed on prevent the springs in the stock from breaking the plunger tube?

The old style plunger tube is exactly the same as the new on in terms of actual usable space, but the "tube" part of the plunger extend out further, the "cap" of the plunger has a screw post, and then a plate is screwed on.
So if new plunger tubes are like:
------------------ | ------------------
Then old ones are like:
---------------------- |---- (plate that screws on here is not pictured) ----------------------
Theoretically the extra plastic would mean extra surface area to take shear force. Realistically, it would probably still break. However, the old style ones are much easier to reinforce along the back of the plunger tube.
