Can someone tell me how the snap gun works? (The part where the air comes from.) I can't seem to understand how to make that part where the air fills and is pushed out.

It's a simple plunger spring gun. You prime the handle, and the spring catches on the pin that is nested in the clothespin (trigger). You pull the trigger, moving the catch down, letting the spring go. The plunger head has a seal inside it, and with the force of the spring, you push so much air out of the front of the gun, which is where a barrel is. The barrel contains the dart. It's pretty simple, and if you read it you could understand it very easily.

I'm gonna assume you mean the plunger tube when you say "the part where the air fills." Basically, there is spring that is applying a large amount of force on the head of the plunger, which uses rubber washers to form a very good seal against the plunger tube. The plunger tube is the housing of the plunger and the basic body of the SNAP. Next, there is a catch mechanism that is holding back the spring that is pushing on the plunger. When this catch mechanism is released, the spring immediately springs forward with great force and pushes the plunger forward very fast. In turn, this is pushing the seal forwards and building up air as it goes. Then, there is the dart that is in the barrel. Because the strength of the expanding spring is stronger than that of the dart's seal inside the barrel, the dart is forced out the barrel by the air. In conclusion, I'm sure others can explain all the physics stuff better than I can.

No offense, but if you do not understand the basics of spring powered Nerf guns, I advise that you do not try to build a SNAP right away. First, maybe try modding a Nite Finder.

EDIT: Magic's explanation is pretty much mine in a nutshell. Read his. It should be easier to understand. But really, once again, you might want to first try your building/modifying skills on something a bit easier.

Just so you know, the fact that this unnecessary topic has my name on it irks me. Also: research is necessary. Open up a spring gun. Look at every writeup Carbon's ever done. Once you've done your homework, try building a SNAP, even if you don't have a complete understanding of its workings--you may catch on via trial and error.
