Does the sound from the voltage amp come primarily from the vibrations in the plastic shell? If it does, putting some kind of force to limit the vibrations would help your sound problem. FBR helps dampen sound, but if you can get to the source, you are golden.
If you do go for FBR, maybe just wrapping the bodies of the motors would avoid your internals looking like someone spat up plastic and hotglue everywhere.

Also, why do you want to make a flywheel gun quiet? It might be something you could possibly do if you were ready to completely rebuild the blaster, but it's not going to happen from just sticking some foam in the blaster.
